Cook didn't say there was no such thing as Al-Qaeda, he said that it was a product of a western miscalculations.
"Operation Cyclone was the code name for the United States Central Intelligence Agency program to arm, train, and finance the Afghan mujahideen during the Soviet war in Afghanistan, 1979 to 1989."-wikipedia
The only involvement the CIA is questioned to have with Al-Qaeda is "Operation cyclone". Where they helped fund, train and arm the mujahideen against the Soviets.

I have certainly noticed that whenever a terrorist attack occurred before 9/11 there were all sorts of different groups that were behind them. Since then every single time there is an attack it gets credited to them. I strongly suspect that the media and everyone else is just tacking their name onto everything they can get away with, so it doesn't surprise me if they turned out not to even exist.
